Your external drive needs to be formated FAT32 in order for the Xbox360 to see it.  To check this hook your drive up to your PC and right click on its drive letter and select properties.  If you are looking at the general tab you will see File System: FAT32.  Once its formated to this formate it does not matter where you hook the drive into the Xbox360.
